YTRP serves as a database that provides useful transcriptional regulatory pathway (TRP) information extracted from the underlying transcriptional regulatory network.

TRPs deposited in YTRP are mined out from two different underlying network:

1. Underlying Network: TF-gene direct regulatory network

YTRP deposited all possible transcriptional regulatory pathways for each TF-gene regulatory pair inferred from the transcription factor perturbation experiment. All possible transcriptional regulatory pathways of a TF-gene regulatory pair were enumerated from the TF-gene direct regulatory network by using the TRP mining procedure designed from the modified BFS (breadth-first-search) algorithm and the modified DFS (depth-first-search) algorithm, which are capable of enumerating all possible paths between two nodes in a graph.

2. Underlying Network: TF-gene binding network

YTRP deposited all shortest transcriptional regulatory pathways for each TF-gene regulatory pair inferred from the transcription factor perturbation experiments. All shortest transcriptional regulatory pathways of a TF-gene regulatory pair were enumerated from the TF-gene binding network by using the TRP mining procedure designed from the extended Dijkstra's algorithm and the branch-and-bound search scheme, which are capable of enumerating all shortest paths between two nodes in a graph.
